  1. 1. Genome-Wide Studies of Transcriptional Regulation in Mammalian Cells

    Author : Ola Wallerman; Claes Wadelius; Jussi Taipale; Uppsala universitet; []
    Keywords : MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; ChIP; ChIP-chip; ChIP-seq; transcription factors; motif discovery; nucleosome positioning; HepG2; genome-wide; RNA-seq; Medical genetics; Medicinsk genetik; Medical Genetics; Medicinsk genetik;

    Abstract : The key to the complexity of higher organisms lies not in the number of protein coding genes they carry, but rather in the intrinsic complexity of the gene regulatory networks. The major effectors of transcriptional regulation are proteins called transcription factors, and in this thesis four papers describing genome-wide studies of seven such factors are presented, together with studies on components of the chromatin and transcriptome. 2. 2. A Bioinformatics Study of Human Transcriptional Regulation

    Author : Adam Ameur; Jan Komorowski; Claes Wadelius; Philipp Bucher; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; bioinformatics; microarray; ChIP-chip; ChIP-seq; transcription factor; histone modification; motif search; Bioinformatics; Bioinformatik;

    Abstract : Regulation of transcription is a central mechanism in all living cells that now can be investigated with high-throughput technologies. Data produced from such experiments give new insights to how transcription factors (TFs) coordinate the gene transcription and thereby regulate the amounts of proteins produced. READ MORE

  3. 3. Single Molecule Detection : Microfluidic Automation and Digital Quantification

    Author : Malte Kühnemund; Mats Nilsson; Ulf Landegren; Sten Linnarsson; Uppsala universitet; []
    Keywords : MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; single molecule; digital; rolling circle amplification; magnetic particle; padlock probe; microfluidics; resistive pulse sensing; lab on chip; mobile phone microscopy; enrichment; sequencing;

    Abstract : Much of recent progress in medical research and diagnostics has been enabled through the advances in molecular analysis technologies, which now permit the detection and analysis of single molecules with high sensitivity and specificity. Assay sensitivity is fundamentally limited by the efficiency of the detection method used for read-out. READ MORE

  4. 4. Decoding the Structural Layer of Transcriptional Regulation : Computational Analyses of Chromatin and Chromosomal Aberrations

    Author : Robin Andersson; Jan Komorowski; Jan Dumanski; Claes Wadelius; Anders Krogh; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; Chromatin; Nucleosome positioning; Histone modifications; Chromosomal aberrations; Transcriptional regulation; Array-CGH; Next generation sequencing; ChIP-chip; Bioinformatics; Bioinformatik; Bioinformatics; Bioinformatik;

    Abstract : Gene activity is regulated at two separate layers. Through structural and chemical properties of DNA – the primary layer of encoding – local signatures may enable, or disable, the binding of proteins or complexes of them with regulatory potential to the DNA. READ MORE

  5. 5. Microfluidic and Molecular Tools for Genetic Analyses

    Author : Henrik Johansson; Mats Nilsson; Ivo Gut; Uppsala universitet; []
    Keywords : MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; microfluidics; PCR; sequencing; cancer genetics; Molecular medicine genetics and pathology ; Molekylär medicin genetik och patologi ; Medical Genetics; Medicinsk genetik;

    Abstract : Methods that enable interrogation of multiple genomic regions in parallel are very useful for efficient detection of genetic variation. Two different types of probes are described in this thesis that can be used for direct analysis or for sample preparation upstream of Next Generation Sequencing. READ MORE
