  1. 1. Retroviral long Terminal Repeats; Structure, Detection and Phylogeny

    Author : Farid Benachenhou; Jonas Blomberg; Göran Sperber; Aris Katzourakis; Uppsala universitet; []
    Keywords : MEDICIN OCH HÄLSOVETENSKAP; MEDICAL AND HEALTH SCIENCES; Retrovirus; long terminal repeats; hidden Markov models; phylogeny; alignment; conserved motif; stem-loop; Clinical virology; Klinisk virologi; Klinisk virologi; Clinical Virology;

    Abstract : Long terminal repeats (LTRs) are non-coding repeats flanking the protein-coding genes of LTR retrotransposons. The variability of LTRs poses a challenge in studying them. Hidden Markov models (HMMs), probabilistic models widely used in pattern recognition, are useful in dealing with this variability. READ MORE

  2. 2. The Kluyveromyces lactis killer toxin is a transfer RNA endonuclease

    Author : Jian Lu; Anders Byström; Leif Kirsebom; Umeå universitet; []
    Keywords : Molecular biology; K. lactis γ-toxin; tRNA endonuclease; modified nucleosides; 5-methoxycarbonylmethyl-2-thiouridine; 5-methylaminomethyl-2-thiouridine; anticodon stem loop; Molekylärbiologi; molekylärbiologi; Molecular Biology;

    Abstract : Killer strains of the yeast Kluyveromyces lactis secrete a heterotrimeric protein toxin (zymocin) to inhibit the growth of sensitive yeasts. The cytotoxicity of zymocin resides in the γ subunit (γ-toxin), however the mechanism of cytotoxicity caused by γ-toxin was previously unknown. READ MORE

  3. 3. Structural Studies of Bacteriophage PRR1 and HIV-1 protease

    Author : Magnus Persson; Lars Liljas; Kaspars Tars; Félix Rey; Uppsala universitet; []

    Abstract : Viruses are a diverse genera of organisms adapted to thrive in many different hosts from prokaryotic to eukaryotic.We present here the structure of bacteriophage PRR1 virus-like particle (VLP), belonging to Leviviridae family. Our structure reveals calcium ions in the VLP. READ MORE

  4. 4. Computational Methods for Calculation of Ligand-Receptor Binding Affinities Involving Protein and Nucleic Acid Complexes

    Author : Martin Almlöf; Johan Åqvist; Chris Oostenbrink; Uppsala universitet; []
    Keywords : Theoretical chemistry; computer simulations; molecular dynamics; linear interaction energy; binding free energy; linear response; protein-protein interactions; structure-based design; point mutations; hot spots; solvation free energy; Teoretisk kemi;

    Abstract : The ability to accurately predict binding free energies from computer simulations is an invaluable resource in understanding biochemical processes and drug action. Several methods based on microscopic molecular dynamics simulations exist, and in this thesis the validation, application, and development of the linear interaction energy (LIE) method is presented. 5. 5. tRNA Gene Structures in Bacteria

    Author : B. M. Fredrik Pettersson; Leif A. Kirsebom; Anders Byström; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; Cell and molecular biology; Cell- och molekylärbiologi; mikrobiologi; Microbiology;

    Abstract : In bacteria, tRNA molecules are produced as precursors with additional nucleotides both upstream and downstream of the tRNA coding sequence. To generate a mature tRNA, the endoribonuclease RNase P removes the upstream sequence, while a number of enzymes can remove the downstream sequence. READ MORE
