1. Enabling massive genomic and transcriptomic analysis
Abstract : In recent years there have been tremendous advances in our ability to rapidly and cost-effectively sequence DNA. This has revolutionized the fields of genetics and biology, leading to a deeper understanding of the molecular events in life processes. READ MORE

2. Methods and applications in DNA sequence alignments
Abstract : DNA sequence alignment is one of the most common bioinformatics tasks. Alignment analysis for eukaryotic genomes is challenging because the datasets are large. Repeat sequences also make the analysis difficult. This thesis describes new methods which we have developed for DNA sequence alignment that address these problems. READ MORE

3. Functional and structural properties of eukaryotic DNA polymerase epsilon
Abstract : In eukaryotes there are three DNA polymerases which are essential for the replication of chromosomal DNA: DNA polymerase alpha (Pol alpha), DNA polymerase delta (Pol delta) and DNA polymerase epsilon (Pol epsilon). In vitro studies of viral DNA replication showed that Pol alpha and Pol delta are sufficient for DNA replication on both leading and lagging DNA strands, thus leaving the function of Pol epsilon unknown. 4. Software Tools and Algorithms for Shotgun Sequence Assembly
Abstract : During the last ten years, a genomics revolution has changed the ways biological research is carried out. The draft sequence of the human genome is available, as well as the sequence of 84 other completed genomes. READ MORE

5. Retroviral long Terminal Repeats; Structure, Detection and Phylogeny
Abstract : Long terminal repeats (LTRs) are non-coding repeats flanking the protein-coding genes of LTR retrotransposons. The variability of LTRs poses a challenge in studying them. Hidden Markov models (HMMs), probabilistic models widely used in pattern recognition, are useful in dealing with this variability. READ MORE
