  1. 1. Femtosecond Dynamics in Water and Biological Materials with an X-Ray Laser

    Author : H. Olof Jönsson; Carl Caleman; Nicusor Timneanu; Olle Björneholm; David van der Spoel; Uppsala universitet; []
    Keywords : NATURAL SCIENCES; NATURVETENSKAP; NATURAL SCIENCES; NATURVETENSKAP; NATURVETENSKAP; NATURVETENSKAP; NATURAL SCIENCES; NATURAL SCIENCES; Physics with specialization in Biophysics; Fysik med inriktning mot biofysik;

    Abstract : Using high intensity ultrashort pulses from X-ray free electron lasers to investigate soft matter is a recent and successful development. The last decade has seen the development of new variant of protein crystallography with femtosecond dynamics, and single particle imaging with atomic resolution is on the horizon. READ MORE

  2. 2. Polymer and Protein Physics : Simulations of Interactions and Dynamics

    Author : Anna Sinelnikova; Johan Nilsson; Carl Caleman; Erik Lindahl; Uppsala universitet; []
    Keywords : NATURAL SCIENCES; NATURVETENSKAP; NATURVETENSKAP; NATURAL SCIENCES; polymers; proteins; Monte Carlo; molecular dynamics; phase diagram; renormalisation group; SPI; polymer effective model; coarse-graining; Physics with specialization in Biophysics; Fysik med inriktning mot biofysik;

    Abstract : Proteins can, without any exaggeration, be called the "building blocks of life". Their physical properties depend not only on the chemical structure but also on their geometric shape. In this thesis, I investigate protein geometry using several different methods.We start with a coarse-graining model to study the general behavior of polymers. READ MORE

  3. 3. Algorithms for Coherent Diffractive Imaging with X-ray Lasers

    Author : Benedikt J. Daurer; Filipe Maia; Tomas Ekeberg; Janos Hajdu; Richard Neutze; Uppsala universitet; []

    Abstract : Coherent diffractive imaging (CDI) has become a very popular technique over the past two decades. CDI is a "lensless" imaging method which replaces the objective lens of a conventional microscope by a computational image reconstruction procedure. READ MORE

  4. 4. Imaging Living Cells with an X-ray Laser

    Author : Gijs van der Schot; Tomas Ekeberg; Janos Hajdu; Filipe Maia; Pierre Thibault; Uppsala universitet; []

    Abstract : Imaging living cells at a resolution higher than the resolution of optical microscopy is a significant challenge. Fluorescence microscopy can achieve a degree of super-resolution via labeling cellular components with a fluorescent dye. READ MORE

  5. 5. Protein Folding and DNA Origami

    Author : Mark Marvin Seibert; David van der Spoel; Helmut Grubmüller; Uppsala universitet; []
    Keywords : NATURAL SCIENCES; NATURVETENSKAP; NATURVETENSKAP; NATURAL SCIENCES; protein folding; Molecular Dynamics simulations; DNA origami; Biophysics; Biofysik; Physics with specialization in Biophysics; Fysik med inriktning mot biofysik;

    Abstract : In this thesis, the folding process of the de novo designed polypeptide chignolin was elucidated through atomic-scale Molecular Dynamics (MD) computer simulations. In a series of long timescale and replica exchange MD simulations, chignolin’s folding and unfolding was observed numerous times and the native state was identified from the computed Gibbs free-energy landscape.
