  1. 6. Water and Protein Dynamics in Biological Systems Studied by Magnetic Relaxation Dispersion

    Author : Erik Persson Sunde; Biofysikalisk kemi; []
    Keywords : protein dynamics; ubiquitin; BPTI; Escherichia coli; Haloarcula marismortui; nuclear magnetic resonance; protein hydration; magnetic relaxation dispersion; water dynamics; cell water;

    Abstract : The results presented in this thesis demonstrate that the magnetic relaxation dispersion (MRD) technique can provide information of relevance to protein biophysics, magnetic resonance imaging and cell biology. By immobilizing proteins with covalent cross-links, intermittent protein dynamics on the previously inaccessible ns-µs time scale could be probed with MRD via the exchange of water molecules between internal cavities and the surrounding bulk solvent phase. 2. 7. Biophysical characterization of protein-protein interactions involving intrinsically disordered proteins

    Author : Ida Nyqvist; Jakob Dogan; Ivarsson Ylva; Stockholms universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; Intrinsically disordered proteins; Protein-protein interactions; Disorder-to-order transition; Rate-limiting transition state; Ф-value analysis; NMR relaxation; Side-chain dynamics; Backbone dynamics; Conformational entropy change; Biophysics; biofysik;

    Abstract : Intrinsically disordered proteins and regions (IDPs/Rs) are proteins that do not form stable and well-defined structures in their free states but rather occupy an ensemble of conformations that change over time while still staying functional. They are prevalent in the eukaryotic proteome and are involved in various vital processes in the cell where they often interact with their binding partners through coupled binding and folding reactions. 3. 8. Polymer and Protein Physics : Simulations of Interactions and Dynamics

    Author : Anna Sinelnikova; Johan Nilsson; Carl Caleman; Erik Lindahl; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; polymers; proteins; Monte Carlo; molecular dynamics; phase diagram; renormalisation group; SPI; polymer effective model; coarse-graining; Physics with specialization in Biophysics; Fysik med inriktning mot biofysik;

    Abstract : Proteins can, without any exaggeration, be called the "building blocks of life". Their physical properties depend not only on the chemical structure but also on their geometric shape. In this thesis, I investigate protein geometry using several different methods.We start with a coarse-graining model to study the general behavior of polymers. READ MORE

  4. 9. Exploring the Molecular Dynamics of Proteins and Viruses

    Author : Daniel Larsson; David van der Spoel; Modesto Orozco; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; NATURVETENSKAP; NATURAL SCIENCES; NATURVETENSKAP; NATURAL SCIENCES; NATURVETENSKAP; NATURAL SCIENCES; molecular dynamics; virus dynamics; capsid dissolution; satellite tobacco necrosis virus; satellite tobacco mosaic virus; virus genome structure; gas phase protein structure; water layer; micelle embedded protein; membrane protein; Chemistry with specialization in Biophysics; Kemi med inriktning mot biofysik;

    Abstract : Knowledge about structure and dynamics of the important biological macromolecules — proteins, nucleic acids, lipids and sugars — helps to understand their function. Atomic-resolution structures of macromolecules are routinely captured with X-ray crystallography and other techniques. READ MORE

  5. 10. Studies of protein structure, dynamics and protein-ligand interactions using NMR spectroscopy

    Author : Tobias Tengel; Göran Larsson; Maria Sunnerhagen; Umeå universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; 19F NMR; 2S albumin; PapD; protein-ligand interaction; structure; TFE; Yersinia; YopD; allergy; amphipathic helix; Ber e 1; Brazil nut; dynamics; FimC; LcrH; NMR screening; Biophysics; Biofysik;

    Abstract : In the first part of the thesis, protein-ligand interactions were investigated using the chaperone LcrH, from Yersinia as target protein. The structure of a peptide encompassing the amphipathic domain (residue 278-300) of the protein YopD from Yersinia was determined by NMR in 40% TFE. READ MORE
