  1. 1. Next-generation Molecular Systematics and Evolution: insights into Medicago

    Author : Filipe de Sousa; Göteborgs universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; phylogeny; incomplete lineage sorting; paralogy; hybridisation; Medicago;

    Abstract : Evolutionary relationships among species have in recent years been inferred using DNA sequences from specific genes and represented by tree diagrams (phylogenies). However, the signal contained in different genes can produce conflicting sets of relationships – i.e., gene tree incongruence. READ MORE

  2. 2. The relationship between orthology, protein domain architecture and protein function

    Author : Kristoffer Forslund; Erik Sonnhammer; Cristina Al-Khalili Szigyarto; Sarah Teichmann; Stockholms universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; homology; orthology; paralogy; gene duplications; protein function prediction; low-complexity regions; protein domains; domain architecture evolution; introns; intron position conservation; orthology conjecture; domain grammar hypothesis; biokemi; inriktning teoretisk kemi; Biochemistry with Emphasis on Theoretical Chemistry;

    Abstract : Lacking experimental data, protein function is often predicted from evolutionary and protein structure theory. Under the 'domain grammar' hypothesis the function of a protein follows from the domains it encodes. READ MORE

  3. 3. Assignment and assessment of orthology and gene function

    Author : Christian Storm; Karolinska Institutet; Karolinska Institutet; []
    Keywords : Orthology; paralogy; homology; bootstrap; tree reconciliation; Pfam; functional annotation;

    Abstract : Several genomes from different species have been sequenced over the last years, most notably the human genome. An important task of computational biology is to classify and functionally annotate the large amount of sequence data created by the genome sequencing projects. READ MORE

  4. 4. Evolutionary Analysis of the Insulin-Relaxin Gene Family from the Perspective of Gene and Genome Duplication Events

    Author : Robert Piotr Olinski; Finn Hallböök; Mike Thorndyke; Pierre Pontarotti; Uppsala universitet; []
    Keywords : Neurosciences; insulin; relaxin; insulin-like protein; gene duplication; paralogous region; Ciona intestinalis; conserved synteny; ortholog; Drosophila melanogaster; Neurovetenskap;

    Abstract : Paralogs arise by duplications and belong to families. Ten paralogs (insulin; IGF-1 and -2; INSL3-6 and 3-relaxins) constitute the human insulin-relaxin family. The aim of this study was to outline the duplications that gave rise to the vertebrate insulin-relaxin genes and the chromosomal regions in which they reside. READ MORE

  5. 5. Disentangling the Reticulate History of Polyploids in Silene (Caryophyllaceae)

    Author : Magnus Popp; Bengt Oxelman; Magnus Lidén; Jeff J. Doyle; Uppsala universitet; []
    Keywords : NATURVETENSKAP; NATURAL SCIENCES; Biology; Silene; Sileneae; polyploidy; low copy nuclear DNA; RNA polymerase; RPA2; RPB2; RPD2; internal transcribed spacer; rps16; psbE-petL; concerted evolution; reticulate evolution; lineage sorting; Biologi; Biology; Biologi;

    Abstract : DNA sequences from the rps16 intron and the psbE-petL spacer from the chloroplast genome, the ribosomal nuclear ITS region, and introns from the low copy nuclear genes RPA2, RPB2, RPD2a and RPD2b, are in different combinations used to infer phylogenetic relationships in Sileneae (Caryophyllaceae). Used in concert, the biparentally inherited nuclear regions are useful to distinguish between paralogy due to allopolyploidy and single gene duplications, respectively, because the latter are not expected to give rise to repeated phylogenetic patterns in potentially unlinked sequence regions.
